Remember in Paper Mario, when he stole the Star Rod? The Star Rod that grants the world's wishes and thus makes the wielder god? Guess who totally ignored his power and still got trounced by Mario even with it.

Okay well as Xort has already stated the makers control what happens in the game. They control how Bowser acts and what he does. So if they make him an idiot then he's an idiot. It's as simple as as that.
